Abstract: This study aimed to evaluate the genetic structure and diversity within and between broodstocks of rainbow trout (Oncorhynchus mykiss) in domestic trout farms from Brazil with a low-density panel of SNP markers. Rainbow trout is native to the Pacific Ocean coast of North America and the Kamchatka Peninsula of Russia and was introduced in Brazil in the 1950s, with production concentrated in regions of high altitude and cold climate. Although trout production is regionalized, production has moderate coverage of the domestic market. Studies using genomic and molecular approaches have been utilized to help solve disease problems and develop tools to reduce losses and increase the production of rainbow trout around the world. In Brazil, research activities with rainbow trout has focused on ecological and historical aspects of the introduction of the species in the country, economic viability of the production system, reproductive and health aspects, and management. There is little information on the composition and genetic structure of raimbow trout broodstocks in Brazil. Studies of wild populations and commercial trout strains, with contemporary genomic tools based on SNP (Single Nucleotide Polymophisms) molecular markers can be observed in other countries but not in Brazil. Low-density SNP panels reduce the cost of genotyping per sample and can be applied for paternity and kinship analysis, genetic diversity estimation and even genomic selection. We used a panel of 95 SNP markers to evaluate the population structure and genetic diversity of seven rainbow trout broodstocks from the South and Southeast regions of Brazil. Mean observed and expected heterozygosities were 0.409 and 0.391, respectively. The total Fst was 0.177 and the pairwise Fst values considering all strains ranged from 0.036 to 0.338. The panel performed satisfactorily in estimating kinship coefficients and organizing broodstocks according to kinship level and population of origin. The analyzed broodstock groups showed a low rate of accumulated inbreeding (Fis from 0.192 to 0.039), suggesting that the methods of genetic management have been satisfactory, maintaining the existing genetic variability in the original imports. Thus, the use of this SNP panel is a promising strategy to analyze the diversity and differentiation of commercial trout stocks produced in Brazil, as well as to support efforts to increase the production chain of the species in regions of the country with productive potential.
