| Abstract: | Pantanal (Brazilian wetlands) cachara (Pseudoplatystoma reticulatum) is a Brazilian native neotropical catfish historically important for commercial and sport fisheries. Catfish and hybrids aquaculture production showed a growth rate over 100% between 2010 and 2011, reaching 17,619 tonnes. The hybrids generation with pintado (P. corruscans) has been widely used by growers to obtain superior fishes, with hybrid vigor, in addition to pure species superior characteristics. However, this practice is a menace to sustainable catfish aquaculture development hence the hybrids are fertile and can backcross with wild populations and pure broodstocks maintained in captivity. The use of cutting-edge tools is necessary to boost the advanced technologies development for cachara farming, like interspecific introgression detection, and improved bloodstock’s reproduction, monitoring and breeding methods. Initially a minisequencing assay (SNaPshot©) was developed and validated based on specie-specific SNP (Single Nucleotide Polymorphism) tracers available at literature, derived from two mitochondrial genes (16S and COI) and four nuclear genes (RAG2, GLOB, 18 S and EF1α). Additionally, transcriptome analysis of seven tissues (white muscle, red muscle, hypophysis, gonad, kidney, liver and gill) of cachara and hybrids of cachara/pintado were carried to characterize the transcriptome of the species and search for specie-specific SNPs. The RNA extracted from each tissue of 17 cachara and nine hybrids were combined in equimolar quantities and used to generate 16 cDNA libraries: one library, for each tissue of each specie (n=14) and a library containing all tissues of each specie (n=2), which were sequenced with Illumina technology with sequencing protocols of 100 and 300 pb in length. A total of 997,043,038 sequenced fragments were processed with Trinity and BWA programs to transcriptome assembly of two species (cachara and pintado hybrids) and SNPs identification, respectively. The transcriptome analysis of cachara revealed a total of 93,674 unique transcripts, in addition to 37,917 tissue-specific transcripts and 7,456 transcripts present in all analyzed tissues. A total of 647,954 SNPs were identified in the analyzed sequences, amongst them 64 specie-specific SNPs, satisfying spacing and position criteria in the studied transcripts which were suitable for introgression identification in the order of 1.65% between cachara and pintado genome. Besides, a mitochondrial DNA assembly were produced based on the analyzed cDNA and D-loop control region sequences using Sanger sequencing. The cachara complete metagenome showed 16,576 bp in length, and the same basic structure, order and gene organization observed in the metagenomes of other vertebrate species. The novel information and knowledge generated by this study will be public available and can be used in the development of new researches in filo geography, filogenetic systematics, population genetics, cachara and other tropical catfish conservation and breeding. |
